Yes the area being mapped is flat for practical intents and purposes. and
everything should be parallel. Although some images might need rotation
since it is not possible on a micron
nano meters small changes can make big differences.
My question is thus, does this sound possible and have anyone else done
something similar? The area being mapped is actually flat and I am not sure
if that would make a difference.

preferentially follow a certain line/colour. I could thus select a
colour on the map and then just click a rough path over the river with the
software recognizing my intention and adjusting the path the best fit the
line based on the colour I chose or follow the line.

river layer invisible but the behaviour stays. I have also restarted QGIS
but it has no effect. I have no idea why this layer is effecting all new
shapefile layers in this way.
