When changing setting Encoding at layer properties / General tab from UTF-8
to any other, for example System, it seems that even after clicking OK
encoding setting doesn't seem to save - when I check this value again, it
is still UTF-8.

do you work with QGIS 1.8.0 Lisboa?
There was a bug in shapefile encoding, which is fixed in current master.
You might try that, or wait for QGIS 2.0.
