Hi Patrick,
it's not about project files, it's about shapefiles and reading of
information in PRJ file. I'll add an example to the bug report.

EPSG:3857 and Qgis 3 would set the project to have no assigned CRS.
I have not seen issues with any version of 2.18, or opening 2.18 project
files in 3.0,
Don't take it badly, but I have to pump this error message here as well.
The errors are accumulating and I have no idea if the problem will persist
with QGIS3: https://issues.qgis.org/issues/17138
