to answer my own question.
I did not find out what knit2pdf is good for
but rmarkdown::render does the job.

knit2pdf( "specL.Rmd", output=file.path("res.12345","specL.pdf") )
I am getting tex errors (see below). When I wan't to check what's wrong I
can't find the tex file.
Any ideas?
