FWIW, with a recent-ish CRAN R installation (3.2.2 patched, r69059) on
El Capitan, I have the same and all is well:
kevin:~$ which Rscript
/usr/local/bin/Rscript
kevin:~$ which Rscript | xargs greadlink
/Library/Frameworks/R.framework/Resources/bin/Rscript
kevin:~$ which Rscr
