I've never been to Tokyo or Kyoto but spent three weeks bike touring in
Kyushu (big, south island) last November. You should ask about Onsen --
Natural hot springs and the resorts associated with them. It is a pretty
important part of traditional Japanese culture.
This doesn't answer your question at all, but sort of relates to bikes in
Tokyo:
About 15 years ago, I was in Tokyo working on a photo shoot. One of the

I went to Blue Lug Hatagaya a few months ago. Tons of Rivendells, Nitto
galore, cool bike knick knacks, bells/whistles, tshirts etc. They also have
LUG Hatagaya, a cafe/restaurant/bar around the corner, nice vibes. Hatagaya
is pretty residential so for a tourist not much else to do out there,
Going to Japan & S Korea for my honeymoon in a few months. I've never been
to Japan, but we've gotten a few things planned:
Tokyo-
Visit Meiji Shrine
Toyusu Fish market
Imperial Palace
Studio Ghibli Museum (need to get tickets in advance I hear)
Anata No Warehouse (arcade)
Cofffee Elementary

Last time I visited Kyoto I saw many cafe shops that seemed like they
opened recently, so you will have many options.
I had limited time in Kyoto so I can't say about where you should see, but
any temples and shrines, even non-famous ones, should be worth a visit.

I's Bicycle in Kyoto, home to Grand Bois Cycles. It is short walk to
Ninnaji Temple which is also a must see.

Nikko has one of the coolest temples up in the mountains Worthy day trip from
Tokyo. There is also some hiking/waterfalls/lake in the area that I remember
being cool.

Not bike related, but I strongly recommend getting dinner at Tonki (order
the Rosu and a Saporro) right outside Meguro Station in Tokyo. Also check
out glitch coffee a little bit of a walk from Jimbocho Station, it's good
and they roast in house in small batches.
