I tried to install sage-combinat, saw that sage did not start anymore and then
tried to upgrade.

Strange, I just pulled from the sage-combinat queue with sage-5.11 via
sage -combinat upd
Hey Matthieu,
I believe the command you wanted was "sage -combinat update" not *upgrade
*. Update pulls the latest version of the changes to the queue, upgrade
tries to upgrade sage (which is basically broken) with the combinat queue
(I think).
