I have configured squid with AD authentication its working fine but I am
getting lots of error for authentication failed.
squid-2.5.STABLE14-1.4E
samba-3.0.10-1.4E.11
Windows 2003 Domain Audit log failure.

Samba does normal posix calls. Can you point out in strace
which of the calls breaks the caching?

Did you try to run bind without the s4 adjustments ?!
look if your user rights are appropriate for the dns files.
these will stop your named server aswell.
what did you do with selinux ?!
also try setting your debug level up, for named/bind.
there might be some good info on where things go wron
