Update on my above mentioned issue,
I was able to solve my issue by creating a separate lib folder(Eclipse
has an option in it) with all the dependent jar in it instead of
packaging my external jar files inside the main jar.
Now my script is running fine even in cmd prompt without any problem.

Thanks a lot, there was another Jar which used an older version of jna
and i upgraded that jar and its working fine now when i execute via
eclipse.
But i'm facing another issue when i ran my code via command prompt.

I have Problems starting up the Scriptrunner, IDE Comes up but with Errors and
some stacktraces.
