Greetings all-- The enhancements in new versions are great! But where can I find more information on the ProteinProphet confidence calculation--what goes into it and how to interpret it? The release notes indicate it is based on a States et al. -like algorithm--is there a reference for this, or

Hi: i am trying to created decoy library using spectraST. I succeed with a small library from NIST (the chicken library), but when i try it on a larger library like the yeast one, spectraST seems got stuck and did not return, here is a sample command from terminal spectrast.exe -cAD -cc -cy1
