Could you try executing the command from the Windows console/command shell?
Just open up a new shell using Windows > Start and typing in cmd. They
copy and paste the command:
*c:\Inetpub\tpp-bin\msconvert
c:/Inetpub/wwwroot/ISB/data/121119YEAST/2DYeast01.raw -v --mzML -o
c:/Inetpub/www

same problem with same return code. Did you ever figure out how to correct

No, you can still view the results on a linux system by just clicking on
the .pep.xml and .prot.xml files. But to do this requires a change to your
apache configuration. Look at the README for instructions on mod_rewrite.

Yes I read that in the release notes but thought it applied to the windows
environment. My system is Linux and I've never used the petunia interface
before.
Is the petunia interface now a requirement to viewing the XML files?
