You also can use PeptideShaker/ SearchGui, which come bundled with OMSSA/ X!Tandem. For processing OMSSA with subsequent PeptideProphet/ProteinProphet, you can find a script here: DOI: 10.1371/journal.pone.0031438 You should know that OMSSA obviously is not supported anymore, so you might consider to use X!Tandem instead.
