The new build seems to be working, no more Preference pane errors and no
more "can't find file" errors. Playing M4A files OK.
Excellent! One more issue down...
Next up the startup scripts. That might be a bit harder to tackle.

There are new 8.1 builds out there which should automatically set the
arch when starting LMS. Please give it a try!
Please note that this currently only works for the initial start, or
using the Start/Stop button in the pref-pane. It is not expected to work
with the startup items yet.

Possibly but I think then the files may not play gapless which is the
whole point of the weird cue file.
But still, that wouldn't be any change from old behaviour.
