That log file lists all the files found. Would the missing files be
listed in there? Did you try a full "wipe & rescan"?

You could get
open ssh to your lms
type

and do a rescan

Have a look at the scanner logs to see if there is a clue.
You can get to it from the Settings/Information page of the LMS web UI.

The music folder was build in Win7, all the folders inside are 'read
only', with complete control for all users.

Most likely the library.db is corrupted. It can't be opened any more.
Check free disk space on /volume1, delete the file, try again.
