The filters plugin that comes with SM can look at the various parts of a
message and put it into one of your folders based on the content
therein.  You can define whatever rules you like.  

When you say "outside of SM" you are not making any sense.  Why do you
need to "poll the directory"?  Sounds like you need to read a little bit
(try google) about how a mail server works.  SM is just a client for the
mail server (specifically the IMAP server portion of the email system).
