I'm at a loss as to what causes this. But just out of curiosity, when
you have a few windows open and Alt-Tab through them is the desktop in
that tab order? There is, or at least there used to be, a windows theme
that did this. Although I don't recall whether or not it caused problems
for anyone.

I would try turning apps off just to make sure an errant app isn't the
cause.
1. Open the Window-Eyes control panel.
2. Alt-A to open the Apps menu.
3. You'll come in on App management.
4. Enter to open it. Enter again to open App status. And Enter again to
check Off.
Just go back in there and arrow down once to On and hit Enter to turn
apps back on.

And if all else fails you can try creating a new profile. This is the
folder where all your sets and scripts are stored. You can save your
current one to return to it if the new one doesn't solve the problem.
1. Open the Window-Eyes control panel.
2. Hit Alt-F for the File menu and then E for Explore profile folder.
You should be in a folder similar to the following:
C:\Users\Tom Kingston\AppData\Roaming\GW Micro\Window-Eyes\users\default
3. Backspace once to back out of the Default folder. You should now be
on that folder in the list.
4. Leave that folder open and Alt-Tab to the Window-Eyes control panel
and Close Window-Eyes.
5. Run Narrator, NVDA, or Jaws.
6. Return to Windows Explorer and rename the Default folder Default.bak.
Then close Explorer.
7. Close whatever alternative screen-reader you used and run
Window-Eyes. It will automatically create a new Default folder with a
clean install of all default set files and apps.
8. If this doesn't solve the problem you can open the Default folder
again and step back out of it as stated above, close Window-Eyes, run
another screen-reader, delete the new Default folder and rename (F2)
Default.back to Default.
Then close Explorer and load Window-Eyes again.

I've never seen this or heard of anyone else seeing it. They'd all be
screaming if this were a common problem. Unfortunately I can't imagine
why launching a program from the desktop doesn't bring it into focus.
