Dissapearing messages within folder

Hello, I recently installed a new hard drive. I did a ghost image process, bottom line for the most part all went well. I have 4 accounts and within those 4 accounts anywhere from 10-15 folers. The problem I'm experiencing is thus: For some reason in each account I have lost the content
