Is there an option somewhere that I can set so that I don't have to
confirm each and every Folder/Empty Folder operation? I get's tedious
and I would like to be able to have the "Empty Folder" confirmations
set as "Yes" by default.

Why not just go to one of the thread views, mark all the messages you
want to delete (hold down Shift or Ctrl while clicking on messages),
and then hitting delete
