Check your Options settings for that account and make sure that "Ignore
'Check all accounts' request" isn't checked.

What about the Option tab of your filter, have you marked Send
generated messages -> Immediately?

I have two accounts set up. One handles an auto-reply from a filter.
When messages from that POP arrive, they are correctly handled and an
auto-response is queued in the Outbox.
The particular account is set to check email every so often. And it
