You have code which is spawning a non-daemon thread and is not terminiating on shutdown so the JVM stays running. Double check to ensure your code is not doing this. When 4.1.23 comes out(soon) you can save the process id of the parent java process and use it to kill $TOMCAT_PID the JVM.
