I wonder which version of D2RQ is actually used in topbraid. There are

I then have two individuals that have different xsd:string values for

TopBraid semantic xml feature converted an xml instance elements and attributes
into classes and properties. Now, I want to use this ontology as the Tbox,
remove some unwanted classes/properties (elements/attributes) and import

In 3.5.x and earlier versions of TBC, there is basic support for
customized mapping from XML to RDF using the underlying classes and
properties. However those classes and properties should be decorated
with SXML annotation properties. You need to import sxml.rdf into your
ontology

As the book's second example, ex002.ttl is extremely simple. Three
resources have two or three properties each, and rdf:type is not declared
for any of them, which is why they don't show up under owl:Thing in TBC.
The resources aren't declared to be of any type, and they have to be
declared

Bruce; I think you will find that the triples are there, but the data
you show just doesn't have any modeling elements - class and property
definitions. This is perfectly legitimate for RDF data. You can
always find out what data is in a model with the Triples view. Go to
Window > Show View > Tr
In addition to Holger's statement that we have maintained D2RQ for new
versions of Jena, we are closely watching D2RQ enhancements w.r.t.
r2rml enhancements and will adopt once this effort reaches a stable
state.
