I'm on a T400s with an extra battery in the ultra bay, i.e. instead of the dvd drive. The computer seems to be using the main battery (battery 0) first. When it is drained, the second battery (battery 1) takes over. Is there a way to a way to tell the computer to first use battery 1 and then

Battery charging has to be defined in the BIOS since you want be able to discharge the battery when you access the BIOS settings on battery power alone. You can override the hardware settings directly from GNU/Linux using tp_smapi according to the wiki page I provided a link to.
