If *nix install.. did you use symlinks?

Did you go to the install tool -> update wizard to make it run as the
new version?? You have to go to the install tool -> database analyzer ->
compare to update all the mysql tables.

I have this interesting problem I'm in the progres of upgrading a site
from 4.0.4 to 4.2.1 and while I can see that Typo3 is updated and is
using correct source the backend is stil controlled through alt_main.php
