The comments extension was working fine on our site but recently it
started sending empty notification mails (body completely empty). I'm
using v1.5.4 with TYPO3 v4.5.2. Does anybody know what could be the
problem?

Oops, found the solution after all!
I had already seen bug http://forge.typo3.org/issues/28660 which says:
The path to the email template broken in constants.txt:
wrong:
emailTemplate = EXT:comments/res/email.txt
correct:
emailTemplate = EXT:comments/resources/email.txt
