I should mention, I force-installed the debian package of LyX, and it
works fine, though it complains about dependencies as libboost in Ubuntu
suffixes the -4ubuntu3 to the version that the debian package expects.

Basically put, Lyx craps out completely with the version of QT4 in
backports. Debian has a fix already committed for this (see above), so
if Lyx could be uploaded to hardy
Update: I verified the new libtheoradec and libtheoraenc APIs are
enabled also in debian/intrepid along the old API.

The new API is provided in different files (libtheoradec.* and
libtheoraenc.*) and in addition to the old API (libtheora.*) that is
still fully supported.
The new API appears also to not be even enabled in debian/intrepid.
