The version 0.4.2-2ubuntu1 fixes the bug:

Note that Atlas will use two threads since it is set up at build time.

Which changes are you referring to here ?

FYI, 3.9.X family is considered as a dev version.
And Atlas packages under Debian are OK for x86 amd64. I am not going to
upload it in unstable before I fixed issues with other archs which can take a
while...
