After paying more attention to when this bug happen, I don't think it is
related to software updates.
Would it be possible that the setting get reset because of some kind of
file corruption ?

I have exactly the same problem. The keyboardindicator was working just
fine, until a while ago. After boot the keyboard layout is US, but the
keyboard-indicator shows BE. When i change it manually to US and back
to BE, the keyboard layout is BE.
