It turned out that it was more complicating than the above.
I had to use the update-rc.d to disable and remove any vbox* and
virtualbox under /etc/init.d.
But this didn't solve the problem either. I had to manually move these
files outside the /etc/init.d (this is equivalent to deleting them but
Ok the problem was the vboxdrv.
While virtualbox was removed,
the vboxdrv was supplied by the virtualbox-dkms package (which was not removed).
Therefore removing manually virtualbox (again) and virtualbox-dkms (explicitly)
removes everything.
Then reinstalling virtualbox solved the problem.

After cleaning it and running update-mkinitramfs (which completed ok) I did:
dpkg --configure -a
This finished ok.
Then rebooted.
I am on 14.04 now. Seems ok now.
sudo apt-get update works
sudo apt-get upgrade works.
