So it seems like this bug is a REALLY SIMPLE fix, and was fixed upstream.
BUT this bug is in the LTS (5-year) version of Ubuntu, which I think is
not ideal.
How do we solve this?
The bug exists for mafft and mafft-homologs and the only thing that
needs change is the prefix as shown below.

After looking for a solution to this, (after upgrading to 10.04) I tried
moving all my notes on the local machine and then starting the
synchronization again.
I.e. move the folder ~/.local/share/tomboy to a different location.
Start Tomboy
Re-establish connection to the ubuntu-one server.

Seems like connecting to the edge.one.ubuntu.com server somehow fixes
some of the problem.
At least now the notes updates.
I still get this though:

INTERNAL SERVER ERROR.

So this might be a dublicate of bug #505702, but since a fix was
released for that one I filed a new bug.
