Thank you Roman Bazalevsky.
I found the folowing line in .bashrc:
xmodmap ~/.Xmodmap
I simply commented the line and it works! (Apparently no secondary
effects having it commented)

Not a solution or idea of what the problem was, but synaptic works
without problems for me now (can't remember when was it solved).

I've just upgraded to intrepid, then realize that end key and down arrow key
