This appears to be a duplicate of Bug #878986 and a problem with pulse audio.
using pactl instead is a solution that worked for me.

Any progress made on this bug? Its extremely annoying. It nearly
disappears while using Gnome Shell however, Gnome shell has its own
issues (it occasionally crashes).

I would also like to confirm that the issue occurs using Gnome Shell,
but on a very VERY limited basis. Almost unnoticeable. However using
Unity the sound becomes so garbled and ruined that it is unbearable.

I can confirm that it also affects ATI/Radeon users as well. Playing
audio of any kind, whether from Firefox, Banshee or Totem the audio is
quite choppy. It does not appear that CPU load is a contributing factor.
