probably installed an extra package that provides a .menu in

Did you keep a copy of these files by any chance? They only contain
custom mime associations you defined, so it's surprising that they can
remove ssh:// support. I just tested an upgrade with mine (of course,
they are different), but it didn't reproduce your issue.
