It happens not only to .flv files, but others like .mpg as well!
For me it only occured after upgrading from Mint 15 (both 32 and 64 bit
on three different machines) to V.16, again both 32 and 64 bit.

I can confirm this: Happens to me all the time, whenever I pause qmmp and
either let it sit for some time or minimize it/put it in the background. Quite
annoying!
Yet it seems to me that this is a general issue, since this happens with
different versions of Mint I run it on...
