Removing flightgear (I removed all packages that synaptic showed when
searching for flightgear and fgfs) indeed solved the issue.
So for me, this issue is no longer an issue.

Sorry, I have still not found a reproducable way to trigger this. I do
have a new, small udf partition to test on (to lessen the chance I ruin
my normal data), and dd | gzip copied it for easy restore, but can't
find the time to run some tests on it.
