Now, I am using Ubuntu 14.04 (Unity not GNOME)
I have done same steps to re-produce the issue, but I believe the issue is
solved.

I am using Ubuntu with GNOME Shell and the Arabic interface.
I noticed that the Dock in Activity has an incorrect behavior because of
the right-to-left way of the language.

I did the same thing in GNOME Shell.
Nothing went to the system tray (Same problem). But the app still stays
at the right bar of GNOME Shell.

In FileZilla pref. I selected that it should be minimized to try not to the
normal bar.
But after minimizing it, I couldn't find FileZilla in the tray nor in the Unity
side bar!!
Where is it? I do not know!
But it is still running somewhere!!

Who sets the package to "language-pack-ar"??
I checked in the synaptic and found that I have not installed this
package "language-pack-ar"
I am using Ubuntu with English language only I have not installed the
Arabic packages!!

See the title bar of the screenshot. You will see that it is empty. But
actually it is not and the reason is that the title bar is in Arabic
language which is a Right-To-Left language +("- Mozilla Firefox"). the
problem is not with firefox but also with the file manager when I
same problem

I have the same problem even in Windows Vista with Firefox 2 and 3. But IE does
not have this one.
