When I try to add a new bookmark (i.e. papers folder) I select the
directory and then I use the menu Bookmarks-Add bookmark, It doesn't

No, I was trying to make the bookmark from the main panel. I did the
more intuitive.
Now I have activated the side panel, tried to make the bookmark and it
all works.
