I'm having a similar problem with the unity desktop and xinerama. I have a dual-monitor setup, each one running of a separate 550ti; my secondary monitor is left of center.
When I move the mouse pointer from the left of center monitor, onto my center screen, the pointer jumps all the way to the right side of the center monitor. it also has a momentary hang (like its hitting resistance) when I'm moving it across an invisible vertical line 2" in from the right side of the center monitor.
