I start a java app using Alt-F2. I left-click on the app's icon in the
unity launcher an choose 'Keep in launcher'. After closing the app, the
icon remains. However clicking on the icon does not re-start the app.
Instead, the icon pulses a few times and then stops.

I'm afraid that I cannot reproduce this error. Sudoku appears to be
working fine now. Like I mention in the report, it might just have been
bad luck/timing, with an update going on in the background.
