I've had a similar problem, where I wasn't able to see all may incoming mails.
In turned out that there was some persistent mail filter, which was not clearly
visible.
Search Clear removed the filter.

I don't imagine that stuff. The steps to reproduce the bug, given at
2010-01-10, still will reliably produce the error.
Are you doing exactly the same routine? Are you using Open File and then
Open Directory via the Meda menu?
Do you change to the parent directory? Are you clicking the Open

atm, for rythmbox and VLC:
a.) open a single file from a directory
b.) choose Import Folder (rhythmbox) or Open Directory (vlc) and navigate
to the parent directory of the currently chosen dir.
