It is my hunch that the bug is actually in a gtk library.
I'm using Gedit_3.4.1 on
Update 2, after reviewing the syslog again, I think the problem may be
the fault of running out of Ram memory. There are oom (out of memory)
notices in the syslog.

Solved the problem. I the menubar disappeared because I disabled the
Firefox extension Global Menu Bar Integration not knowing what it was.
Re-enabled and working again.

Sometimes I like to right-click on a downloading torrent to see if high
priority files are finished downloading yet. The bug is that when I go
to check, it says all the files are 100% complete. It is currently
showing this on a torrent I'm downloading (100% all files) and
I discovered that this problem was occuring because the terminal
(running in screen) was no longer attached to the current Xsession. So
the only issue here is that the output message could be more clear.

IMHO, nautilus is behaving in the preferable manner.

I think I have somewhat of a solution.
I was able to get Skype to run perfectly fine, just as it did on Hardy. I set
all options to pulse audio, then ran the following commands:
sudo echo deb http://us.archive.ubuntu.com/ubuntu/ hardy restricted main
multiverse universe /etc/apt/sources.list
I'm also having 100% cpu with Skype and PulseAudio.
Jaunty + Pulse Audio + Skype
It worked perfectly fine with Intrepid.
Perhaps an earlier version of Pulse could be made available in backports
repository?

I just finished testing the kernel
linux-image-2.6.28-13-generic_2.6.28-13.44~lp345627~crimsun1_i386.deb
Unfortunately, it does not appear to help. Anytime Skype accesses the
audio, the CPU remains at 100%.
Please test the kernel at http://kernel.ubuntu.com/~dtchen/test-kernels/
