Hi all, arch linux user with logitech wireless mouse, having the same problem. 
I tried using a different display server (weston on wayland) to make sure that 
it was an Xorg-specific bug, but on weston I couldn't click anything, so it's 
probably not X-related. I also tried switching between evdev and libinput and 
the problem persisted, so I'm thinking it goes deeper, probably kernel or 
drivers.
To somewhat fix it, initially I was killing the first X (or wayland) server to 
appear (pkill -15 Xorg (on X) or alt-ctrl-backspace (weston)), then if I ran 
startx (or weston) again the mouse would work quite well.
A better fix that I found later was installing and activating gpm (console 
mouse support). The gpm server would automatically activate during my console 
login, thus 'consuming' the bug, and then the graphical server would start with 
a perfectly working mouse. This is how I work up to the day.
Haven't tried the gpm fix with a graphical login.
