Missing system preferences
and user defined applications (favourites) drop-down also missing.
No possibility to edit main menu on principal (User 1000) login.
This after I accidentally deleted the main menu, and struggled to
restore it.
Trying to run alacarte from Konsole as user [tim] or sudo
The problem has not reappeared - Furtridge's law of frustration seemes
to be working!

This morning my desktop appearance was almost right, except (as you may
just be able to see from the Screenshot attached) it decided to show
Computer, Network Home Trash icons on desktop which have not appeared
before.
