I can consistently replicate the issue when resuming from suspend. After
resuming the shortcuts don't work anymore, running Alt-F2 restart solves
the problem.

I've tried to replicate the issue but without success. It is working for
me, I set Empathy in Startup Application and it does start up correctly
when I log in. Can you please make sure you have all the most updated
packages and then add a list of the packages installed on your machine
to the bug?
