Had the same problem the last few weeks - and updated (without checking what
packages where updated) regulary.
But when I recently tried the scanner out both worked - USB 2 + USB 3 (Using an
ASRock J1900 Mainboard with Netrunner Frontier (Kubuntu 14.04 based)).

same problem with an ASRock Q1900DC-ITX Mainboard.
It has 4 external ports - the 2 external USB 2 ports work without problems -
but on the 2 USB 3 no device works without problems (even mouse and keyboard
only work after they are pluged-out and in again after each restart).

openjdk can't be detected (same message "does not contain")
So zotero can't be used.

+ as --search recognizes ADF Duplex it seems to be available.
For example:
