Very painful, especially when I work with many windows above a maximized
windows. The maximized one is brought to front each time I close a small one,
hiding everything.
I use compiz standalone, without unity.

I have the same problem, but with buttons. Clics should indeed never be
passed to applications.

Clicking on window with Scale plugin
I noticed this behavior with Synaptic and Eclipse. Modal windows should
open on their parent's viewport.
