I am having the exact same problem. Ubuntu one seems to have no problem
getting all my folders, however, it just ignores my files!
This stuff really needs to be fixed! I Won't pay any longer for a
service that doesn't work.

Same issue here, Just bought a subscription but cannot add my computer!
I did an apt-get --purge remove ubuntuone-client ubuntuone-client-gnome
to no avail.
Base install is ubuntu-server x64(This is my dev machine), installed
ubuntuone-client thinking there was a CLI interface (There was not),
