Well, I ran the "check" for new updates and there was a change in the
list (exactly what I cannot tell), but this time updates happened.

I have this same issue in 11.10, but with a different package.

I have tried unclicking some of the packages to be installed, but none
of the attempts has been able to get past
I tried to modify the Mergefile entry as follows:
/etc/xdg/xdg-xubuntu/menus/xfce-
applications.menu
Which is the correct path, and it still only shows the entries in the
local file:
~/.config/menus/xfce-applications.menu
so, I wonder if it's a problem with the Merge.
