same thing happens to me every time I reboot, the meta+number shortcut won't work until I launch some application(which was not originally placed in the launcher) from the dash, or plug in some external drive. I guess the new icon added to the launcher forces it to "refresh" in some way. I tried to reset unity settings with $ unity --reset and $ unity --reset-icons, neither works.
