this issue isn't ubuntu specific, appears to be upstream totem issue:

totem 3.6 fixed it on one of my laptops (elantech touchpad), but still
have the issue on my new system76 laptop (synaptics touchpad)

It does work fine on my other laptop though, which uses an older

Touchpad doesn't work with video in full screen mode
Same problem here with 12.04 and an asus u52f laptop. It has an elantech
touchpad that uses the synaptics driver. no problems in any other
applications.
