Public bug reported:

If you close the last Skype window (e.g. contacts list) the windows
manager seems to consider the process terminated, and the white triangle
disappears from the taskbar. However, the 'skype' process is still
running in the background but there is no way to reach it through the
window manager. If you try to launch Skype again from f.e. the task bar
a new process is started but it is not possible to log in to the same
account since the old process is still active with that account.

If you happen to recieve a skype instant message it is possible to
resume operation of the application, but the only other option is to
kill it manually and restart.

Up to date Ubuntu 12.4 system.
